Is there also an added feature to skip such updates with a timeout (because of pop-ups, etc. as your ghostscript example above) and continue with the rest of the packages that may not require interaction, then log such exceptions?

Is approving the app a 2-step process for the whole client or for each machine? I would expect that it be for the whole client, as if you click the approve apps button, it says 'enable or disable for the client'. It is quite common for packages to create an empty directory but still have a file of some sort in the root directory.
