Issues getting all the counters cleared

In most cases the gauges will bounce around week to week as new patches come into light and systems pass of fail patching.
Counters on the HotFix tab refer to; too many failed auto update attempts, possible hot fix issues reported in LT and possible Update check failures shown in LT. These are database reads we have that has found something being reported in LT as bad for patching a PC. Fixes here tend to be more hands on resolutions.
WUA repairs have a few options. The main (AutoUpdate)switch will attempt to update to current the WUA of a PC that shows below Max version (if it is online, skipped if not), The Clear Pushed just checks the database for systems reporting push locks and clears the lock if it is there. Clear push has nothing to do with a single PC so will not cause PC level issues or script loadup.
The manual fixes do 3 basic things Update WUA to KB, Update WUA to present, Repair a broke WUA.
There are 2 main fixes to a broken WUA regular and aggressive as per KB article https://support.microsoft.com/en-us/kb/971058
Regular repair skips steps 4 and 5 where Aggressive includes steps 4 and 5.
