Does the plugin respect the "Disable Automated Patch Install" and/or "Disable Autofixes Completely" EDFs?

It does not but it could yes.
Currenlt to exclude a agent from patch remedy you need to go to the client console and select the system from the Patch Remedy tab as excluded. this will prevent Patch remedy from doing any automated things for this agent ID.
