I am trying to permanently remove the script Habitat WIFI Scan Service from Habitat. I have deleted the script twice but it seems to be coming back. Is there a documented way to get the script permanently removed? Any insight would be helpful.

You can not remove scripts, every time you restart the DBagent it will look for script and if not there put it back.
You can how ever choose not to use them and or turn off the automation that uses them. There is nothing in the script that would trigger any security issues (dlls or files). Opening up the Habitat Automation services viewer and selecting to disable WIFI scanning will prevent any data collections or distribution of files that may lead to a security issue.

We are seeing that the script is being flagged by a parent company's AV software, CrowdStrike - and quarantining the devices from connecting to the vpn.

You can enable or disable by client or turn off service all together. If client AV can not allow it or if you deemed it unapproved for client use.
