I am trying to use the Plugin server function on the automate script engine but i am getting an error. The same command works when using the Powershell Manager. Am i missing something?

I believe I found your issue but just to confirm.
The Error you showing could of only come from Habitat-POSH Command Execute and not Habitat- POSH - Script Execute
And I do see a problem with, that where we forgot to convert it out of base64. This will be fixed in 1.0.0.68 release.
